Consegui implementar a solução de Luca, mas tive que fazer algumas alterações para que funcionasse. Meu objetivo era usar D3.js com um controle de navegador da Web para um aplicativo Windows Forms (voltado para .NET 2.0). Está funcionando para mim agora. Espero que isso possa ajudar alguém.

Além disso, adicionei uma string (ie_emulation) às configurações do projeto com o valor 11999. Este valor parece estar funcionando para o IE11 (11.0.15).
Em seguida, tive que alterar a permissão do meu aplicativo para permitir o acesso ao registro. Isso pode ser feito adicionando um novo item ao seu projeto (usando VS2012). Em Itens gerais, selecione Arquivo de manifesto do aplicativo. Altere o nível de asInvoker para requireAdministrator (conforme mostrado abaixo).

Se alguém lendo isso está tentando usar D3.js com um controle webbrowser, você pode ter que modificar os dados JSON a serem armazenados dentro de uma variável dentro de sua página HTML porque D3.json usa XmlHttpRequest (mais fácil de usar com um servidor web). Após essas mudanças e as anteriores, meus formulários do Windows são capazes de carregar arquivos HTML locais que chamam D3.
